With the tray in place, are you able to freely open and close the lid?

You can leave it open or close it down. It’s perfect! Personally I think every Model 3 should come with one! 

Does the lid on the model 3 center console close when this tray is in place?

Nope, you can close the lid like normal over the opening. It just adds that tray near the top.
